no, Link Ninja doesn't adds nofollow tags as this just ask the bots/crawlers to not follow but they are still able to detect the links, instead what Link Ninja do is to remove the traces of link tags from the source code altogether so the bots/crawlers will not detect their existence.

hi yes, although Link Ninja does not have cloaking function but it can work in conjunction with other link cloaker like Pretty Links. After you applied Pretty Links cloaking for your affiliate links to your domain, Link Ninja is still able to detect the cloaked link end destinations and hide them accordingly.
