Making an LLC via agencies is easy enough - so long as you are OK spending a few $100 to do that, and most guides I've seen always 'suggest' using an agency and the IRS for the needed EIN.

Would you recommend one applies for LLC through an agency website so they handle it all rather than going through the guide? Also, some online agency charges a recurring annual fee for the LLC Setup. What would you advise?

I am not an expert on this. You might want to do your own research and find out the fees involved. After getting llc, you should be able to apply for EIN yourself.
You do need registered agent(with physical address) for your llc in the same state. That's what they charge you for annually.
And there are yearly llc fees and tax and annual report filing etc. for which it's better to have registered agent handle for you.
I haven't setup llc myself, I was also researching about. Please do your own research.
It's a bit basic and amateurish. Then at the end it says to go through KYC for the Stripe account to receive payments to the LLC, negating the whole point of creating the LLC anonymously! I bet the author is a little kid.
