As for the VT flags - two ways of looking at it..
1 - they may be real flags and detections - highly possible, the risk of playing this game
2 - these tools will typically flag up as various nasties during scanning, it's part of being what they are and what they do...

So - if you intend to use such tools, you should have enough sense to be able to sniff out real tools and trojan/malware loaded crap, if you're unsure, simply do not go down that path - or you will more than likely regret it!!
